The world of Phoenotopia and Phoenotopia: Awakening are divided into various areas, ranging from peaceful settlements populated by to dangeous dungeons inhibited by hostile enemies. Some areas have multiple entrances accessible from the World Map as well, notably Daea City with 2 entrances in Phoenotopia and a whopping 5 in Phoenotopia: Awakening.
Generally, most objects broken and enemies defeated only respawn upon reentering the area or reloading the save file. The main exceptions are treasure chests and certain food in Phoenotopia.

- In Phoenotopia, due to how the number of Heart Rubies and Moonstones remaining for an area is displayed, and multiple areas can be accessed without exiting to the World Map, this makes tracking down a specific collectible in large areas, namely Atai City and Daea, especially difficult
- This is remedied in Phoenotopia: Awakening with the icons being completely removed, instead the Oracle hints towards the location of 1 specific collectable.
