- As the person who proposed the property, yes it's intended to include things like signed or whistled languages.
- The verb "speak" does not exclude other modalities, see the definitions/examples on wikt:en:speak. In my experience, Deaf people have no problem using the word "speak" to refer to sign language, and the claim that speaking does not include sign language usually comes from non-Deaf people (who, as a group, have a long history of discriminating against Deaf people and treating sign languages as inferior or invalid).
- Having "audio" in the property name is more awkward, but over 99% of the files are audio files (I can only find around 3000 sign language videos, whereas Commons has well over 2 million audio files of words) and I can't think of a better label that would not be likely to be misused, so I don't think it would be a good idea (or very useful) to change it. More aliases would make sense though.
- I don't think I would include morse code and flags, because those are codes and it seems like it would be more confusing than helpful for the primary aim of this property (which is to store transcriptions of what is being said in files in commons:Category:Pronunciation so that we can fetch examples of how specific words/phrases are said). It's also not obvious what the transcription should even be in those cases (the coded or decoded words?).
