Departing Philadelphia, on 29 August 1943, Cowpens arrived at Pearl Harbor on 19 September to begin the active and distinguished war career which was to earn her a Navy Unit Commendation. She sailed with Task Force 14 for the strike on Wake Island on 5–6 October, then returned to Pearl Harbor to prepare for strikes on the Marshall Islands preliminary to invasion. She sortied from Pearl Harbor 10 November to launch air strikes on Mille and Makin atolls from 19 to 24 November, and Kwajalein and Wotje on 4 December, returning to her base on 9 December.
Cowpens' keel was laid 23 December 1987 at Bath Iron Works; she was launched 11 March 1989 and sponsored by Lucy Mustin, wife of Vice Admiral Henry C. Mustin.Cowpens was commissioned 9 March 1991 in Charleston, South Carolina, Captain Edward Moore Jr. in command.
In January 1993, Cowpens was one of four ships to launch Tomahawk missiles against a nuclear production facility in Iraq.
In August 2000, an Aegis fire controlman died when he fell from the main mast of Cowpens. In June 2010, a quartermaster fell to his death from the bridge wing of Cowpens while the ship was in dry dock.
In March 2003, the Cowpens, assigned to Carrier Group Five, became the first United States Navy ship to launch ordnance in the opening stages of the Iraq War, firing Tomahawk cruise missiles.

The summer of 2023, Rangers from Cowpens National Battlefield had the honor to interview Ray Williams, US Navy Retired.
Ray served in the United States Navy in World War Two aboard CVL-25 U.S.S. Cowpens, nicknamed "The Mighty Moo."
Mr. Williams spoke about his childhood, his joining the US Navy, and his experiences aboard the USS Cowpens in the Pacific Theater of Operations during World War Two.
