The relationship between Congress and the organization is largely a symbolic honorific giving the organization the aura of being "officially" sanctioned by the U.S. government. However, Congress does not oversee or supervise organizations with the charter (other than receiving a yearly financial statement).
Background
Until the District of Columbia was granted the ability to issue corporate charters in the late 1800s, corporations operating in the District required a congressional charter. With few exceptions, most corporations since created by Congress are not federally chartered, but are simply created as District of Columbia corporations.

You Paid For It: Congressional Flights
A report from USA Today says that New York Senators Chuck Schumer and Kirsten Gillibrand rank first and second in the Senate last year when it comes to tax dollars spent on charter plane flights.
A Schumer spokesperson said Schumer visits all 62 counties in NY each year, makes hundreds of trips upstate, and couldn't do that solely relying on commercial flights. The spokesperson said that the place Sen. Schumer charters is so small that you can't stand up in it and it has no bathroom.
A Gillibrand spokesperson said that she, too, visits all 62 counties and tries to use commercial travel whenever feasible.
USA Today reported that only 24 of the 100 members of the Senate used charter planes in 2013.
