This release fixes bad versioning schema

This release 1.1.b fixes a known error in the extraction of alignments and also adds mechanisms to prevent other potential ones.

This release includes a warning message to system administrators in the README concerning high disk usage.

Release 1.0.3 includes stdout output and better error handling - mostly for debugging purposes in Galaxy

This release includes a help section in the workflow.sh executable so it makes it easier to use and allows for simple testing in automatic integration tools.

This releases improves the compilation to work with environments where gcc is not available, but an alternative is such as cc
