1- You must run pip3 install -r requirements.txt
again. Don't forget this.

Current warnings: 1- Header mismatch in (AA = (header. seq), NT = (header, seq)) tuples. 2- AA != Nuc Codon Result
Current log info: When going through the list of possible triplets, if a triplet does not match the triplet in sequence, it will put out a detailed log.
Run python3 pal2nal.py -h
to see a detailed guide. PLEASE do it before you attempt to make a run. However, with the test files provided, you can run the script without any arguments to quickly see and time the script.
