An Israeli official said Israel's navy turned back a boat trying to carry pro-Palestinian protesters to the embattled Gaza Strip.
A Foreign Ministry spokesman said the boat ignored an Israeli radio order to turn back early Tuesday.
The spokesman said the boat tried to outmaneuver the navy ship and crashed into it, lightly damaging both vessels.
The navy then escorted the boat to the territorial waters of Cyprus.
Protest boat organiser Derek Graham said the Israeli ship "rammed" the protest boat.
Earlier reports said a group of international activists would try to defy an Israeli naval blockade and send a boat with medical supplies to Palestinians in Gaza.
Gaza is currently in the throes of a massive Israeli offensive targeting Hamas militants.
More than 360 Palestinians have been killed, most of them members of Hamas security forces but at least 64 of them civilians, according to U.N. figures.
The Free Gaza Movement's 20 metre yacht (66 foot), Dignity, set off from Larnaca, Cyprus and planned to take physicians and up to four tons of medical supplies including bandages, splints and rubber gloves to Gaza.
Former US Congresswoman and Green Party presidential candidate, Cynthia McKinney, was among the 16 passengers on board the boat.
McKinney called on US President-elect Barack Obama to speak out against what she called the harshest violence visited on Palestinians in sixty years.
Other passengers included retired orthopaedic and trauma surgeon, David Halpin, Cypriot lawmaker and surgeon Eleni Theocharous, as well as journalists and activists from Britain, Australia, Ireland and Tunisia.
In all, Free Gaza sent three physicians to Gaza to assist overrun hospitals and clinics.
The had expected they could stay and work in Gaza for several weeks.
The group has successfully made five deliveries of aid by boat to Gaza since August, defying the blockade Israel imposed when Hamas won control of the territory in June 2007.
Organisers had acknowledged that the Israeli navy could try to stop the vessel but they said the need for aid outweighed the risks of entering a war zone.

A boat carrying international peace activists and medical supplies to the embattled Gaza Strip sailed into a Lebanese port on Tuesday after being turned back and damaged by the Israeli navy, organisers of the trip said.
A small crowd on the docks in the southern Lebanese port city of Tyre, including fishermen, cheered the vessel, called SS Dignity.
Some aboard the vessel said Israeli navy rammed the boat and denied them entry.
Denis Healey, the boat's captain from Britain, said an Israeli patrol boat rammed their boat "without any warning, any provocation."
The boat, which set off from Cyprus Monday, bore clear damage marks near its tip.
Its passengers had sought to make a statement and deliver medical supplies to Gaza.
The trip's organisers claimed the boat was clearly in international waters - 90 miles (kilometres) off the coast of Gaza - at the time of its close encounter with the Israeli navy.
An Israeli Foreign Ministry spokesman gave a different account of the incident, saying the boat ignored an Israeli radio order to turn back early on Tuesday.
The spokesman said the boat tried to outmanoeuvre an Israeli navy ship and crashed into it, which lightly damaged both vessels. The navy then escorted the boat out into the territorial waters of Cyprus.
The 66-foot (20-metre) yacht Dignity, flying the flag of Gibraltar, left Larnaca on Monday with almost 4 tonnes of Cypriot-donated supplies and 16 passengers, including former US Representative Cynthia McKinney and activists from Britain, Australia, Ireland and Tunisia, organisers said.
The Free Gaza group has made five deliveries of aid by boat to Gaza since August, defying a blockade imposed by Israel when Hamas won control of the territory in June 2007.
Israel has launched the deadliest bombing campaign against Palestinians in decades on Saturday which it says is in retaliation for rocket fire aimed at civilians in southern Israeli towns.
The strikes in Gaza have killed more than 360 people and wounded hundreds of others.

Arraf is co-founder of the ISM and chairs the Free Gaza Movement. She was with the Gaza Freedom Flotilla on May 31, 2010, when Israeli forces raided the vessels on the high seas, killed nine peace activists, wounded 50 and interned the crews along with 10,000 tons of humanitarian aid. She tells how she became involved in the Palestinian freedom struggle and talks about plans for the next Freedom Flotilla.

Israel building new military dividing line across Gaza, satellite images suggest | BBC News
Israel is creating a new military dividing line in Gaza, separating off the far north of the strip, satellite images studied by BBC Verify appear to show.
Troops are in control of, and are clearing, an area across the width of north Gaza. Satellite images and videos show that hundreds of buildings have been demolished between the Mediterranean Sea and the Israel border, mostly through controlled explosions.
Images also show Israeli troops and vehicles have been stationed across the new divide. Analysts said the images suggest Gaza is being split into zones to make it easier to control.
An IDF spokesperson told the BBC it was "targeting terrorist operatives and infrastructure" in north Gaza.

Israel is creating a new military dividing line in Gaza, separating off the far north of the strip, satellite images studied by BBC Verify appear to show.
Troops are in control of, and are clearing, an area across the width of north Gaza. Satellite images and videos show that hundreds of buildings have been demolished between the Mediterranean Sea and the Israel border, mostly through controlled explosions.
Images also show Israeli troops and vehicles have been stationed across the new divide. Analysts said the images suggest Gaza is being split into zones to make it easier to control.
An IDF spokesperson told the BBC it was "targeting terrorist operatives and infrastructure" in north Gaza.
