The book contains several small differences that make it incompatible with film and thus non-canon. In the book, Spider-Man is not already on the roof when he hears Shocker's explosion. The book also makes no mention of Liz Allan's party. Additionally, in the book the explosion is colored purple instead of blue as well as having spikes in its shape instead of being a perfect half sphere. Parker immediately figures out its alien technology instead of figuring it out later. Before the Chase of Adrian Toomes' Crew, Spider-Man is shown siting on top of his perch instead of hanging from under it. Instead of Parker and Ned Leeds finding Adrian Toomes' Crew looking for the weapon right after they dismantle the alien weapon, they find them after they sneak into the school that night. The inside of the Damage Control truck is not organized into boxes, instead all the tech is on the floor.

The Rescue at the Washington Monument especially has several differences between the book and the film. The book states that Parker is too far away to warn Leeds with no mention of Parker's attempts to contact him like he does in the film. Spider-Man asks Michelle Jones where is her class and Jones points to the location of the elevator unlike in the film where she says they are in there unprompted. The explosion happens after this conversation unlike before like in the film. Spider-Man's Synthetic Webbing snaps causing him to fall into the elevator shaft while in the film it was the doors breaking that caused this. There is also a slight issue where the scene of students being rescued prior to this sequence is shown after this sequence in the book. However, the image before this show the people in the elevator matches with the film and not the image after it. This seems to suggest that this contradicting scene was shown out of order with the rest of the book. Flash starts to prepare to evacuate the elevator while another person is unlike the film and the trophy is also absent during this scene unlike the film. Lastly, Ned says a different line when Parker arrives than he does in the film.

Several characters wear different outfits then they do in the film. During the Chase of Adrian Toomes' Crew, the Shocker, Herman Schultz, and the Aaron Davis all have different outfits. Parker and Leeds are wearing different clothes while they dismantle the alien weapon and Jones is in a different outfit when she meets Spider-Man outside of the Washington Monument. During the Rescue at the Washington Monument, Roger Harrington is wearing a orange brazier instead of a yellow one and Flash Thompson is wearing a green shirt instead of a blue one. Oddly, once everyone is returned to the ground, Leeds now has a green brazier and Harrington's tie is now orange. The design of Parker's shop class is also noticeably different.

The book also contains some scenes that appear to evoke (but not completely copy) certain moments from the film, meaning these scenes by themselves do not break continuity. Parker dodges a red car instead of a grey one. Ned Leeds surprises Parker with a red figurine instead of one of Palpatine. Jones sit across from them instead of on the table segment next to them. There is a scene that is an Academic Decathlon meeting that includes Liz Allan, who appears much earlier than the ending scene of the film.
